The issue is large number of articles have no links to other pages in jawikinews. Either you can add an internal link to them (category, template, interwiki links does not count), or you can modify https://www.mediawiki.org/wiki/Manual:$wgArticleCountMethod.

Note that initSiteStats.php (which includes updating the article count) is now run every day.

Oops. I was apparently looking at some old code rather than what is currently done. I should probably stop engaging with Wikimedia-Site-requests since I seem to be constantly making a fool of myself there (not just due to this issue)
